Chelsea forward Schuerrle scored header in 92nd minute breaking the deadlock, with Arsenal´s Ozil adding a second in the 120th minute.
Abdelmoumene Djabou battered in the first minute of stoppage time to give Algeria a encouraging goal.
The result looked imminent once once superb Algeria side began to tire, but Joachim Low's men will have to improve dramatically if they are to insure a first World Cup since 1990.
Sporting Lisbon striker Islam Slimani had a goal disallowed for offside in the first half while Germany´s best early chance came as the break entice, when only the lightning remification of Algeria keeper Rais Mbolhi refuted first Toni Kroos´ and then Mario Goetze from the rebound.
Germany coach Joachim Loew made change to bring Schuerrle for Goetze after the half time and he almost impressed immideately, his 48th minute drive only narrowly deflected.
With the sides deadlocked, extra time was required, and Schuerrle finally was the man to find a way past Mbolhi, snapping the ball with the inside of his heel at close range after Mueller´s cross from the left in the 92nd minute.
Mesut Ozil drilled in to double their lead and, although Abdelmoumene Djabou volleyed home to grantee a delirious end, a satisfied Germany held on and will take on the French in Rio on Friday.
Algeria could not go through in their first ever knockout stage , meaning Africa's representation in Brazil is over, but they depart with colossal credit for a superb campaign.
Germany are into the last eight for the 17th time in 18 World Cup appearances, but they lacked the eloquence and cutting edge that has seen them installed among the tournament favorites.
